/θɚˈmɑmətɚ/ is the standard, and it's not the one you're talking about. i'm pretty sure you're reffering to the pronunciation [ˈθɚməmiːtɚ], which is really caused just by a change in stress from the second to the first syllable, and as a result, the vowel in the second syllable (back open unrounded vowel) is mid-centralized and becomes the schwa /ə/. it's a tendency in unstressed syllables for vowels (especially monophthongs, but diphthongs are often changed for morphophonological reasons) to do that; in fact, that's why the mid-central vowel exists in English, and that's why it's never stressed
